You're probably going to get a wide range of responses (especially pizza). This is a good thing! Because Chicago is, in my opinion, the best restaurant city in America right now. And that opinion is shared by many. Check it out:

These are mostly more hip/new restaurants, and there are a lot of classic Chicago places you'll probably want to stop by.
That said, here are a couple of my choices:
1) Au Cheval. Burger joint. Think upscale, hipster diner. This place has become a little divisive among us Chicago locals, as places tend to be after they get popular. Three or four years ago? Everyone LOVED it. But just like music acts, once it's "mainstream", people try to find their love elsewhere. In my opinion, it's still one of the best burgers I've ever had. And the cocktails are to die for (my favorite old fashioned in the city). The lines here get ridiculous, but the good news is that you just give them your cell phone number and they'll text you when your table is ready. I'd recommend getting there around 5:30-5:45 when the wait is probably about an hour, put your phone number in and walk next door to Lone Wolf (one of my favorite bars) and grab a couple beers. Three Floyds is on tap there and you can generally get Zombie Dust on draft. Some reviews on Au Cheval if you don't believe the hype:

2) Pequod's Pizza. Like I said, you'll get a wide range of opinions on pizza, but this place is a lot more "local" than places like Lou's or Giordano's. And the pizza is just fantastic. If you want a less "Chicago style" pizza (whether thin or deep dish), check out Piece Pizza in Wicker Park.
3) Publican. God damnit is this place good. Make a reservation in advance. Google it if you want some insight, but it's mostly a small plate/sharing type place. It can get a little pricey, but it's delicious.
4) Lula Cafe for brunch.
5) Parson's Chicken and Fish.
Obligatory mention of a beef (extra dipped) at Portillos.
