It has nothing to do with there possibly being a Nick Fury clone, I'm not sure where that came from. But the whole catalyst for Hydra coming out is Nick gets suspicious when he can't open the drive, the computer telling him that "Director Fury" supposedly classified it, meaning someone high up was obviously doing something very nefarious.
and the whole Bucky thing, well story-wise it's still mostly conjecture at this point so doesn't really need to be spoilered. We know as a fact on the production element that Sebastian Stan's contract was for 9 films (I think Jackson is the only other one that signed one that high). Initially I thought Cap 3 was going to be more about Steve searching for Bucky, but obviously the more we've come to learn about that story and it being Civil War, maybe that still will be a factor, but a smaller one. But yea in the comics after awhile Bucky is fully un-brainwashed and becomes the new Captain America.
